Layers with b/w line drawings.

I am trying to create a black and white line drawing illustration. I've done my drawings on paper and scanned them. Then I PLACE each part of the drawing into its own photoshop layer. How can I best get the top layer to have a transparent background so that it sits on "top" of the other layer?

 

(For instance, I have a little girl brushing her teeth. I've also drawn the sink and mirror and cabinet that will be seen behind the girl. When I bring in both of these pictures I've drawn and scanned, the white background of the girl covers up the background illustration of cabinet and sink. I've tried using the magnetic tool to trace around the girl and then I copy and paste that onto another layer and get rid of the opaque original. My lines don't all come out as clean and clear as I'd like. Is there a better way?)

 

One further question: On one of my layers I'd like to adjust the size, shrink it down and possibly rotate it a bit. How do I make this size transformation on just one layer and not the whole file?
